A few weeks ago a countdown for replacing the rear pads started, and it has now gone a couple of hundred over.I've just had a look and there is about 3mm of pad left, obviously not going to last much longer, but not quite all gone. Do I assume correctly that the countdown is just generated by the computer, and there will be the usual tell-tale wire embeded, to show when really worn out?

BMW recommend you replace them at 3mm. Just had them done 6 months ago, followed by the fronts last week.
Rears wear faster than the fronts to reduce nose diving in an SUV

There is indeed a pad wear warning that will flag up a warning when they are near the limit. I reckon 3mm is still a fair amount of friction material still left, so unless you have a long trip away planned, or you cant spare the car very often for garage visits, I would leave it a bit longer, and get your moneys worth out of the pads!

I have actually been quite impressed by the pad life on all the BM's I have had, especially as they have all been autos, which will always be harder on the pads anyway, and all have been 5 series too.
